Allen was born in Rochelle, Illinois, to Dorothea Marie, a homemaker, and James Jefferson Allen, a gas station owner. She grew up with three older siblings: brother David and sisters Mary and Lynn. During high school, she tried out for and won a role in a school play. She attended Eastern Illinois University, where she met actor John Malkovich, before transferring to Northern Illinois University, which she attended from 1975 to 1977.

Her professional career began on stage and television. In 1977, Malkovich invited her to join the ensemble of the Steppenwolf Theatre Company, where she performed in stage productions such as Three Sisters and Love Letters. Allen won a Drama Desk Award in 1984 for And a Nightingale Sang, followed by her film debut in Compromising Positions in 1985. She made her Broadway debut in Burn This opposite Malkovich, winning the 1988 Tony Award for Best Actress in a Play. She subsequently earned a second Tony nomination for her role in The Heidi Chronicles.

In the mid-1990s, Allen gained international recognition through a series of acclaimed film performances. She portrayed First Lady Pat Nixon in Oliver Stone's biographical drama Nixon, earning her first Academy Award nomination for Best Supporting Actress. She received a second consecutive Oscar nomination for playing Elizabeth Proctor in the 1996 adaptation of Arthur Miller's play The Crucible. Her other film roles during this period included Manhunter, Tucker: The Man and His Dream, Searching for Bobby Fischer, The Ice Storm, Face/Off, and Pleasantville.

Allen received a third Academy Award nomination, for Best Actress, for her role as a politician in the 2000 political drama The Contender. In television, she earned a Primetime Emmy Award nomination for the 2001 miniseries The Mists of Avalon. Her major screen work in the 2000s included playing CIA Deputy Director Pamela Landy in The Bourne Supremacy, The Bourne Ultimatum, and The Bourne Legacy, as well as roles in The Upside of Anger, Death Race, and the television film Georgia O'Keeffe.

Allen also voiced the character Delphine in the 2011 video game The Elder Scrolls V: Skyrim and participated in the audio Bible production The Word of Promise. On stage, she returned to Broadway in Impressionism in 2009 and later starred in The Waverly Gallery in 2018. Her additional screen credits include her Canadian Screen Award-winning performance in Room, the series The Family, the miniseries Lisey's Story, and Netflix's limited series Zero Day.
